If I play Counter Strike in response to my opponent's Elder Dragon's play effect, will the chosen unit still die?

No. Elder Dragon changes lethal damage definition but not actual damage amount. Counter Strike's prevent effect replaces the damage entirely. If damage is prevented completely, it is never dealt per rule 437.2.a., and thus there is no opportunity for Elder Dragon's ability to apply.

My opponent plays Elder Dragon and targets my two units at the two battlefields, as well as one of my units in base. If I play Flash in reaction, moving the two units at battlefields to base, will they be dealt damage?

No. Elder Dragon's effect has targeting restrictions for each location separately. Moving units to different locations breaks those restrictions. Units that no longer fulfill targeting restrictions will be unaffected by the ability as it resolves.

If Temporal Breach lets me replay my Elder Dragon and I pay for Dragon Roost, is it played to base or to Dragon Roost?

You choose. When two effects impose competing mandatory positive requirements on where to play a unit — neither of which prohibits other locations — the player picks one requirement and ignores the others. This doesn't apply to restrictions ("can't" effects), which always hold.

If Imperial Decree's delayed trigger kills an Elder Dragon hit by my Hextech Ray, can I play Immortal Phoenix from the Trash?

Yes. The delayed trigger is a triggered ability generated by a spell, so the kill action is attributed to both the ability and the spell that generated it. The owner of Imperial Decree controls the delayed trigger, is responsible for the kill, and owns the Immortal Phoenix in the Trash — all three of Phoenix's conditions are met, so it triggers.
